Hi Amit. would you please try the following steps: 
- create MO with 5 pce
- confirm MO
- click 'Change Qty', change qty to 3
- open stock move: still 5 pce to move....

  6.0.1

  If you change the production qty in a manufacturing order, the related moves (picking list INT or OUT) weren't updated. 
  If you enabled 'autopicking' you have chance to correct the qty here.
