I have tested your scenario at my end with trunk and stable 6.0.
But it is working fine.
So would you please elaborate with more information or provide the proper steps to reproduce it.

  Updating wizard company field blank and required

Status in OpenERP Modules (addons):
  Incomplete

Bug description:
  Install a new database with some chart of accounts. Do some things,
  install some modules, after a while when you run the update wizard
  again for whatever reason when it comes to the accounting section it
  will again make you confirm your chart of accounts with a company
  name. The company field is required but there is no available
  selection so you can only press skip to continue or create a separate
  company.
