I have read your above comment and the process you explained is correct.
When you creates a SO with reference of stackable product it will create stock move on the basis of related configuration of particular SO.

Would you please tell me what did you expect in the above scenario ?
I do not think so there is any problem in stock move generation.

correct me if I am wrong.

  stock to output and two output to customer.
