I have checked this issue. and Also checked your patch For Current use company id.Thanks For your patch. 
The bug posted by you seems invalid.because currently  by default whatever user is logged in , that user's company is set by default to Partner without selecting company in lead. and That is correct Flow.
so I am closing this bug. if you think problem still persist than you can open it.

  [6.0.2][crm] Multicompany issue converting a lead into an opportunity

Bug description:
  Hi all,
  using 6.0.2 stable version in addons, clients and server (updated this Monday) there's a bug creating a partner within 'lead to opportunity' wizard involving its related company:
  In line 155 (_create_partner method) when creating a partner, field 'company_id' is not assigned anywhere, so it will be set with root company id, which may cause permission conflicts in a multicompany environment.
  I attach a patch that solves this problem.
