I have checked this issue on current code of stable and trunk both in version 6 but did not face any problem as you specified in bug specification.
Would you please check this again with latest updated code.

Currently I am closing this issue, You can reopen this with reproducible
steps.

Bug description:
  Recent commits to the 6.0-trunk seems to have critical problems in the
  ACL creation when a new DB is created: all specified ACL (even the
  core module such as base) was not display at all, causing the
  AccessError even for partners in the test mode.
