haha, here is the culprit !
for some strange reason, the Blender's desktop file contain a translated
version of the Iconn key :
Icon[en_US]=blender

this is a bug ! an icon name can't be translated.
This field is probably used by the dock instead of the "normal" one, hence
your problem.
it would be nice if you report this little bug to the maintainer of Blender
in Ubuntu, since I think it's rather a packaging fault
Anyway, to fix your problem, just delete the last line of the .desktop
(needs root priviledges), and re-import the launcher into the dock.

I added a launcher for blender (custom one leading to a copy of blender in my home folder) and the icon (although the launcher I dragged to the dock had the correct icon) is a black square with a grey border (stylish; This may be variable dependent on the theme). when I configure the icon, I select another .png file to use as the icon, hit apply, and it shows the same icon as before. 

The .desktop file in ~/.config/.../launchers/ defines the icon as what I had set it as (in this case, ~/.config/.../current_theme/blender.png), so it is not a problem there.

Similar to Bug #326231, but using Cairo Dock 2.
