Mmmh, I don't have this issue :-/ . But thanks to have tested the latest beta release.
Can you package your theme and share it ?
 => Launch Cairo-Dock from a terminal, go to the Theme Manager (right click on the dock/Cairo-Dock/Theme Manager), save your theme and enable the box to package it (it will be available in your home repertory).

Do you also have this bug if you launch this command from a terminal :
   $ dbus-send --session --dest=org.cairodock.CairoDock /org/cairodock/CairoDock org.cairodock.CairoDock.ShowDialog string:"Lttle test" int32:10 string:any string:firefox string:none && dbus-send --session --dest=org.cairodock.CairoDock /org/cairodock/CairoDock org.cairodock.CairoDock.Animate string:firework int32:2 string:any string:firefox string:none
PS: DBus CD's plug-in have to be activated ;)

Cairo Dock version 2.1.2-4
Ubuntu 9.10 32-bit
Using CD with OpenGL
Bug occurs on multiple systems: Laptop with NVidia 6600 graphics, Eee PC with Intel graphics 

I have auto-hide enabled.  Sometimes the dock disappears (refuses to un-hide), and CPU usage spikes to 100% causing a massive system slow-down and spike in CPU temperature, and I must kill cairo-dock.  I have not isolated what user actions cause this.  It seems to happen randomly, but it frequently occurs immediately after a dialog box appears while the dock is hiding, or is in the process of hiding (for example a message notification from Empathy).  This has happened to me on two different laptops with different graphics chips, so it can't be a driver problem.  

I will attempt to follow up with debug info if I can catch it.
