Can you give us more informations : 
    * The version of Cairo-Dock ("cairo-dock -v" in a terminal).
    * Your GNU/Linux distribution (Debian, Ubuntu, Fedora, etc.).
    * Or you using OpenGl or not (if yes, what's your graphic card/chipset).
    * Your Window manager (Compiz, Metacity, Kwin, Openbox, etc.).
    * Your Desktop Environment (Gnome, KDE, XFCE, etc.).
    * Any other details you think could be useful . 
(this command should give us most of these informations (if it works) "apport-collect 514483")

Bug description:
When starting Ubuntu the emulation of transparence doesn't work. Only when ending the dock and starting it again the emulation functions.
