Is it possible to test the current development version? available:
 * by compiling the sources from BZR -> http://www.glx-dock.org/ww_page.php?p=From%20BZR&lang=en
 * by adding our 'weekly' ppa -> http://www.glx-dock.org/ww_page.php?p=ppa%20Weekly&lang=en

Do you also have this bug if the dock is placed on the left or on the bottom of the screen?
What's your distribution and your window manager?

Bug description:
  Hi, I'm sorry if the description is a bit confusing, but it's hard to
  describe in a few words.

  Following Issue:
  My dock is on the right center of a dual screen setup, enabled with xrandr. I've got some often used launchers, they are always visible. On the attached picture the last permanent starter is sonata, the blue note.

  If I start some applications which are not added as permanent
  launchers, they are added at the bottom of the panel (in the picture
  these are the last four icons: evince, vagalume, file manager and
  viewnior). As you can also see, the panel grows asymmetrical and also
  get cut off (in fact there are three more icons above the terminal
  icon) on the upper side.

  The main aspect is, that the starters actually remain nearly in their
  original position, but the icons grow with the panel. In the picture
  you can see, that the cursor points at the Blender icon, but the GIMP
  starter gets activated.

  The attached picture shows the original behaviour on the right and the
  weird one on the left.

  Dock's version is 2.3, but the issue also appears at 2.4. I use XFCE
  4.8 with compositing (Cairo-Dock also starts with OpenGL enabled) and
  a dual screen setup on a ATi Radeon HD Card with the opensource radeon
  driver.
