Hello,

I guess it's just because your icons theme doesn't have these icons:
drive-harddisk-system, drive-harddisk, drive-optical, drive-removable-
media, drive-removable-media-usb, inode-directory and user-home but also
all folder-* icons (e.g. folder-documents, folder-pictures, folder-
publicshare, folder-download,  folder-music, folder-video, folder-
remote-smb, etc.)

But you can easily add icons with these name in this directory and re-
launch the Shortcut applet: ~/.config/cairo-dock/current_theme/icons/

PS: which icons theme are you using?
