Some information that might help:  While I can't reproduce the error
after following the steps indicated (show desktop worked for me every
time) I did have a similar problem in 2.3 (don't know if it is still in
3.0 or not because I haven't used it enough) where I would do an action
that brought up  the confirm window (you know the one that shows up if
you remove a plugin from your dock or quit the dock that has the green
check to confirm and the red x to cancel) and I would click the check
but nothing would happen and I had to click it a second time. It was
like the window didn't have focus. I use xfce in xubuntu 11.04 and have
my WM set to activate windows on click instead of on focus so maybe that
has something to do with it but then again I haven't noticed it after
upgrading to 3.0 through the ppa.

Bug description:
  This is a minor quibble.

  When "Appear on Click" is chosen, the "Show Desktop" icon (unlike the
  launchers) no longer responds to a single click, but behaves like the
  sub-menus, requiring two clicks.
