ok, I confirm for the window overlapping (seems like the zone of
overlapping doesn't take into account the alignment).
for the first problem (no mouse reaction), does it only occur the first
time you try to enter the dock (and once you have entered it, it always
reacts correctly later) ?

  Problem Description:
  i have set two main docks to one edge of the same screen with different positions.
  one of both (on the right side, was subsequently created after the other) catches the mouse pointer only rarely and makes it thus almost impossible to use. the other dock behaves neatly.
  in opposite to this, when the two docks are on different screen edges, everything runs as expected (and appreciated).

  Steps To Reproduce:
  implicitly described above.

  System Info:
  Cairo 3.2.0 (OpenGL)
  Ubuntu 12.10 64bit, Cinnamon Desktop (i can't actually find a running WM!?)
  AMD A6-3650 APU with Radeon(tm) HD Graphics
  Kernel 3.5.0-26-generic, Xorg 1.13.0, radeon driver

  the output of 'cairo-dock -o -l debug' is attached.
