Ok. the problem is due to a limitation of X11...
I guess I can mark this bug as 'Fixed' but maybe it will be possible to fix this problem with Wayland or Mir but I'm not so sure :-)

Bug description:
  I'm using Cairo Dock with Xinerama support (because I have two
  screens) fortunately this works very well unless I am docking or
  undocking.  When new monitors are added or existing monitors are
  removed Cairo-Dock still uses the original panel it was on for hover &
  menu popups and also it does not correctly reserve the space for the
  dock if it's moved from one screen to the other, I have to shutdown
  cairo-dock and start it fresh or change the visibility setting (to
  something like always on top back to Reserve Space for the Dock,
  before this is corrected.  This is on Ubuntu 10.10 64 bit, running
  gnome, with Compiz/Metacity, the dock is run in GLX mode however, this
  is a valid issue in non hardware accelerated mode as well and has been
  an issue since at least 8.10 (on various hardware.) Everything is
  configured to latest (including nVidia drivers) and Cairo-Dock is
  2.2.0-4.
