Hi,
like i said i have few ideas - two of them are more clear then rest so
here they goes:

* First is fairy simple - add "Delete page numbers" to conversion
heuristic tab, it would be simple "heuristic" based on common pattern

* Add automatic "smart" regexp prediction for ebook conversion search
and replace - so when using wizard to write query user would just
select part of content to replace and punch button "generate regexp".
Most important it would try to detect structure not just quote
selected text ;)
