Alright, I found the issue in file "/usr/share/app-install/desktop/skype.desktop". It tries to execute "skype-wrapper" which doesn't exist in the system. It should be just plain "skype", instead.

One may need to fix the same thing also in files "/usr/share/applications/skype.desktop" and "~/.local/share/applications/skype.desktop".
