I upgraded from Ubuntu 16.04 to 16.10 and the issue is present also for
me (and according to the posts on ubuntu forums, affects many other
user) and is not related just to Skype indicator icon, but for me the
same issue is present for Owncloud indicator icon as well. The issue can
be reproduced also by lock of the screen, then unlock and the Icons are
gone - instead of the skype and ownlocud indicator icon, there is a
black rectangle icon with a red sign.
