I fixed my water effect just now using ubuntu 9.04 jaunty Linux version
2.6.28-15-generic (buildd@rothera) (gcc version 4.3.3 (Ubuntu
4.3.3-5ubuntu4) ) #52-Ubuntu SMP Wed Sep 9 10:49:34 UTC 2009

diamond radeon 4600 series....  Like you all my water effects randomly
started working and had been working before... I went to system >
appearance > visual effects and set effects to extra then reset them to
normal then re-enabled all my effects and things started working again.
