I had the same problem.

The first workaround was to add a startup command: compiz --replace

But then I read that some gnome- or compiz-settings could mess up compiz.
I was able to narrow it down to the file ~/.local/share/applications/compiz.desktop
So I simply removed compiz.desktop, since it is not really needed anyway.
And after that compiz runs normally. I removed the workaround with the added startup command ofcourse.
