I don't actually have any invisible borders. I just installed natty and
was looking forward to the invisible border, but now there is none.

I have 
<padding left="5" right="5" bottom="5"/>
in /usr/share/themes/Ambiance/metacity-1/metacity-theme-1.xml, and I use the Ambiance theme.
