Found that this is happening because shadows settings are coded in a xml file related to the metacity theme in use.
The involved file is /usr/share/themes/your_theme_name/metacity-1/metacity-theme-1.xml
The guilty tags are the <shadow...> ones.

You can either edit settings directly in this xml, or in a copy theme, or comment those shadow tags, which will give powers back to the compiz configuration utility.
The xml approach has the advantage that settings can be customized for different kinds of windows, while the standard compiz configurator only allows to edit a global setting.
