Same problem here, happens both with Unity and Gnome.  When it happens
in Unity, the screen flickers and many windows completely disappear, but
after doing something like enabling the workspace viewer, they reappear,
but performance seems to suck after that point.  Running compiz-
decorator fixes the problem in Gnome, didn't try in Unity.

I'm using an ATI Radeon with fglrx X driver.
