When I say it resolves itself, it never does so spontaneously. It
sometimes resolves after a complete PC reboot, and once or twice when I
tried unity --reset and unity crashed spectacularly.

Also if I disable the unity plugin, it resolves itself immediately, so
like Daniel suspects in bug #861061 it may well be that unity is at
fault rather than compiz.
