Possibly related to this problem (which I'm experiencing on Intel
graphics) is when I switch desktops, the momentary flashing seems to
focus on the last window used on the other desktop, meaning I have to
click or alt-tab to select a window on the current desktop before I can
type or use any keyboard shortcuts. It's incredibly irritating.

I also have window focus issues with the scale plugin, which may or may
not be related: when I click to select a window in that plugin, the
window sometimes receives the click, doing something that I don't want
it to do.
