Fresh login to Unity
You could try this on WS 1 though maybe better to go ahead & switch to 
another WS

Open gnome-terminal first, it should open in upper left corner
Then open a nautilus window from the Home Folder quicklist, either a 
Default or custom added Bookmark like Documents, Pictures, ect

At least here nautilus  fairly consistently opens on top without focus.
If there is no issue then close out both, & try again. Or move to 
another WS & try again, maybe with different Bookmark

(I think I may boot to todays image > live session & see how that goes, 
this install is about 2 weeks old

On very rare occasions I also get similar from FF's download window > 
open containing folder but it's rare ,  not repeatable at will, & a 
couple of 'out of the blue' that don't involve nautilus at all, again 
very rare
