Santiago and Roberto,

I have started a bug report for this issue relating to the xfce-panel
here:

I also have been having similar problems in Xubuntu 12.04, 12.10, 13.04,
13.10.  Pressing ALT+TAB does bring Matlab and other java windows back
onto the panel but this is very annoying especially when you are using
several different windows.
