I found a workaround for this. Open ~/.remmina/remmina.prefs and set

rdp_keyboard_layout=a0000409

The value a0000409 is for Colemak. If you want a different keyboard
layout you can find it on a Windows System in the registry under
HKLM\SYSTEM\CurrentControlSet\Control\Keyboard Layouts.

You might need to re-apply this when changing preferences in remmina.

This works for me on 15.04, I haven't tested it on earlier Ubuntu
releases.

  Keyboard layout does not persist across connection

Bug description:
  I use the colemak keyboard layout on my machine, but when I connect to
  a windows machine over RDP my keyboard resorts to Qwerty. Clicking the
  "Use client keyboard mapping" option has no affect.

  Ubuntu 12.04 32-bit / 0.9.99.1
