get recent report of the problem, also it seems to work correctly now,

  Application windows switch is not working with 'always on top' option
  active

Bug description:
  Say we have 2 windows of the same application (same unity icon) opened. 
  The first is with 'Always On Top' option active, the second is not.
  If there is any third arbitrary window overlapping the second, then clicking on the application icon or using 'Super+N' to trigger switching between application windows will not work.
