I have the same issue, both on top and bottom, in Transmission 2.84
running on Ubuntu 15.10 64-bit with Gnome 3.18.

  There is an issue with the styling of transmission where there is a
  black line near the end of the scroll area when there is more content
  to scroll to. This issue has already been fixed upstream and should
  not be difficult to backport:
