As a workaround, you can use gconf-editor to unset the gconf key /apps
/gnome-terminal/global/use_mnemonics. This disables the menu shortcuts
(only in gnome-terminal) so you don't have to turn off the menu with two
clicks in order to be able to use Alt+key in the terminal.

However, I agree this is an annoying bug: having the menu present wastes
screen space, or, if you get rid of it, time.

Bug description:
  In GNOME Shell I set my gnome-terminal windows to not show me the Menu
  Bar (mostly due to it hijacking my alt+letter presses that I want sent
  via ssh).

  It works the first time in the current window, but once I open a new gnome-terminal the menu bar shows up again. However, the setting is still set to not display the menu bar (there is no checkmark next to View -> Show Menubar. Because of that, I have to click it on, and then click it off to get it to actually go away.
