Bug #877088 seems to describe the root problem, however I don't know
enough about the affected systems to say that with any certainty.

Status in “gnome-settings-daemon” package in Ubuntu:
  Confirmed

Bug description:
  I set-up the proxy config via system-configuration->network->proxy
  But if I leave the option "use system settings" in firefox or thunderbird they do not detect the system settings
  In 11.04 it worked just fine
