I've added a comment to the bug this issue seems to of remedied itself
after an update I'll keep my eye on it for the next few days to ensure
it doesn't happen again and then I assume we can close the bug.

  Empathy minimises everytime I open it

Bug description:
  Open empathy the window opens briefly and then minimises into the
  indicator.  This would be fine for normal use but normally you open it
  to talk to someone.
