I believe I'm suffering from the same bug as reported here

I would like to be able to have two-fingered tapping as middle-click
(and three-finger tapping as right-click), which was I believe the
default in earlier versions of Ubuntu. I can achieve this with the
command "synclient TapButton2=2 TapButton3=3". However, since
upgrading to I think Ubuntu 10.04 (I'm currently running the beta of
10.10) every time I suspend/resume, switch to a text console, reboot,
or plug in or unplug something from USB the two- and three-fingered
tapping are swapped back. I think this is because of hardcoded values
in gnome-settings daemon.
I don't mind really what the default ordering of taps to clicks is
(1,3,2 or 1,2,3) but I would like to be able to set it to 1,2,3.
