This looks fixed to me with Epiphany 3.2 available in Ubuntu 12.04
"precise" alpha.

  Binary package hint: epiphany-browser

  In the download manager, the time remaining is showing, for example,
  00.09 (to indicate 9 seconds left). This should be 00:09. My locale is
  set properly to en_US:
