The same happens to me. Watch the video. I must click on the GIMP main window to access the 'Save As' or ' Menu -Preferences'. And I always have to choose the  Graphic tablet in GIMP preferences-input devices. Otherwise, it does not work. This is since ubuntu 10.04.

  Problems to select UI menu (stylus tablets)

Status in “gimp” package in Ubuntu:
  New

Bug description:
  This problem was already present in my version 10.10. Now I've a box with ubuntu 11.04.
  When you try select a menu with stylus tablet (sometimes also with mouse), the stylus don't select... you need select something out of gimp or the principal bar of gimp and after the focus works.

  The problem appears when you try select:
  Save as
  Preferences
  ... maybe others situations, but these are more critical.

  My ambient:
  ubuntu 11.04 64bit
  Gimp 2.6.11
