Bug description:
  Weka is a machine learning package in Ubuntu, written in java.

  "On 12.04 every time I open weka it starts in the second workspace. If
  I move it to workspace #1, all the new windows it opens are in
  workspace #2. If I try and work in the 2nd workspace, new windows are
  opened in the 1st. There's no way for me to avoid being hassled by
  weka."

  I have the same problem, so this should be easy to confirm, and I'm
  guessing it is unity-related.

  To reproduce:

  $ weka -m 512m

  I think we can safely ignore these error messages since database
  access is not necessary.

  I expect to see a GUI window pop up.  Sometimes I see one briefly
  flicker in and out of view, but mostly it just seems to hang.  But if
  I then use the Unity Workplace Switcher to look around, I'll see that
  the window opened up elsewhere, e.g. workspace 2.  Then if I go there
  and open a further window up e.g. by clicking on "Explorer", nothing
  seems to happen, but in fact it opens that up, but yet again in a
  different workspace, e.g. back in workspace 1.  Very frustrating.

  I'm using icedtea 6 on a 64-bit machine.
