For the record:

The problem is due to the fact that the STATIC version of Skype does not
support DBus therefore when starting gnome-do from the terminal, it
complains that the plugin cannot communicate with Skype over DBus.

To further development the Gnome Do Skype plugin, it would be a good
idea to add a system check for a DBus enabled version of Skype is
running before attempting to connect, any failure should deactivate the
plugin - better user feedback would be a big plus.
