I have a sort of similar issue: In a multiple monitor setup, whenever a
menu pops up (such as using the menu bar or the overlay from Firefox's
address bar) the shell appears over the VLC fullscreen view and goes
when the menus close.

Bug description:
  When moving the mouse in a VLC fullscreen video, Unity is shown over
  the video for a short time.

  Steps to reproduce:
  1) Open a video with VLC.
  2) Double click on the video. VLC will go into the fullsrceen modus. The mouse cursor will be hidden.
  3) Move the mouse.

  The VLC control bar is shown, but Unity (the side and top panel) is
  also shown over the video for a short time.
