I also have very similar issue on 14.04 (64bit).
I copied files and at one point i don't see Copy dialog. There is noindication on launcher that files are being copied/moved. Only way i can see that files are being moved is by opening source or destination folder to see files appearing/dissapearing.

Bug description:
  Unity 2D:

  When initiating a file copy in Nautilus the file copy dialog appears
  normally. However once it is lost by changing to other windows, it
  cannot be found either via the launcher or with ALT-TAB. The launcher
  clearly shows a file copy is going on (shows two windows open and a
  progress bar on the icon) but clicking it only enables access to the
  Nautilus window, not the file copy dialog.

  This has been fixed in Unity 3D but not 2D - see bug #868032
