As part of the big bug review for 16.04 LTS I have tested this on 15.10
and the bug is still there.

Change in behaviour:

A new Nautilus window is opened and focused regardless of the current
state of Nautilus. This behaviour occurs when a Nautilus window is open,
closed, minimised and even when Nautilus is stopped (nautilus -q in a
terminal).

  Empty trash from Launcher changes focus to Nautilus

Bug description:
  When I empty the trash from Launcher, it changes the focus away from
  the current maximized window (e.g. Firefox) to the file manager if
  Nautilus is open. When Nautilus is closed, the behaviour is normal;
  only the confirmation message appears.
