This bug come from appmenu-gtk, if u remove appmenu-gtk3/ appmenu-gtk then this bug won't happen.
Please reopen the bug in appmenu-gtk: https://code.launchpad.net/appmenu-gtk

  Hidden menubar appears at startup

Status in Marlin:
  Invalid

Bug description:
  I have configured the menubar to be hidden (and then the AppMenu is
  shown), but if I close Marlin, and launch it again, both the menubar
  AND the AppMenu are displayed. To hide the menubar, I must set the
  option to Show Menubar (which makes AppMenu disappear), and then set
  it again to Hide Menubar (which both hides the menubar and shows the
  AppMenu, as expected).
