same problem.
I'm using fluxbox and had to add an horrible "setxkbmap -layout latam" to ~/.fluxbox/startup file.. (my keyboard is latam).

  Keyboard layout changes to USA after reboot or update-grub

Bug description:
  Hi, this is a bit strange but after installing the EMGD every time I
  reboot, the keyboard layout changes from whatever is set back to the
  USA layout. Is there anything I can post to help? This also happens
  after running update-grub.

  Running Natty on an Acer Aspire One 751h.
