The behaviour is correct. The setting in the preferences are the defaults for *new* projects. 
Using both settings can result in unwanted side effect if both settings are using non-compatible settings.

In this case the German translation is not exactly. In English it called
can be "changed" - geändert and not augmented. So the German translation
needs to be more exact.

Bug description:
  I set some enblend parameters in the programs section of the
  preferences. These were passed on correctly. When I entered another
  parameter in the stitcher tab's option dialog for enblend, The
  parameters I'd set in the preferences were no longer passed on. The
  dialog in the preferences says that for individual projects the set of
  parameters can be augmented ('ergänzt' in german), so I suppose the
  current behaviour is a bug.
