When the pto file is read, it reads also the EXIF data for all images to check some plausibility. This was not changed in 2012.0. So have you compared 2012.0 with a previous version?
Maybe it is related to something special with your image files.

The library version can be see in the about tab, as already written in
the first comment.

  nona and ptbatch working very slow (hugin 2012.0)

Status in Hugin - Panorama Tools GUI:
  Incomplete

Bug description:
  PTbatch and nona are very slow.
  When i try stitch project, ptbatch loading all images of every project on his list !!! This operation take a very much time. 
  After start ptbatch I start stitching my project, nona is runing for all of image in project. It's ok. But nona every time loading all images of project (like PTbatch), not just one image, which should be prepare. 

  I was check this on 2 computers.
