I can't reproduce the issue here. 2012.0 works as expected with equirectangular input images. Tested with version from sourceforge and an image with 12000x6000 pixel.
Maybe you have used the translation parameters (e.g. drag in mosaic mode). This does not work with such high hfov (see FAQ for explanation http://wiki.panotools.org/Hugin_FAQ#Why_does_my_output_covers_only_180.C2.B0.3F )

Bug description:
I recently upgraded to Hugin 2012.0.0. In a previous version, I used
to be able to stitch a full spherical panorama into a large 360x180
equirectangular image. I would then create a new project and include
this single file. It would ask what projection it was and what
horizontal field of view it was. I could then play around with
different projections, say stereographic or rectalinear and play with
directions, etc., and everything work fine.
Now, with 2012.0.0, this does not work properly. The stereographic
image, for example, looks like it is circular and "pinned" at +/- 90.
Furthermore, when I go back to viewing it with equirectangular, it
looks like something odd is happening at the edges, as if it doesn't
know that the original is a 360 image.
One thing changed since I last used the program. I made the
equirectangular file 12000x6000, instead of my old 10000x5000. Turns
out that it works fine if I make the equirectangular file 10000x5000.
However, if I make the file 12000x6000, then go into another program
(PS Elements) and downsample it to 10000x5000, it doesn't work.
So, the fix for me is to just make the file 10000x5000.
(This is on top of the problem that the program crashes a lot...but,
for that, I just learn to save a lot.)
By the way, great program...It does some amazing things...
