the common bug , is that the usb3 dock disconnects randomly while using
when connected to usb3 ports but not usb2 ports.
I used to have that issue with anything connected to the usb3 port would
have problems.

My problem was caused by an issue with the drives for the card reader built
into my laptop.
I resolved it by black listing the module for the card reader. now manually
load the module when i wanna use the reader then remove the module. (it
also affects suspend mode)

do "lsmod | grep rts" and see if it finds anything.
On my system rts5139 is the culprit. one i remove that (or blacklist it )
USB# seems to go fine.

Wonder if its the same for you ?

  External USB 3.0 hard drive randomly disconnects and connects

Bug description:
  Ubuntu 12.10 AMD64, kernel 3.5.0-14.16.
  External hard drive Hitachi Touro Desk 3.0 connected to USB 3.0 port.

  Gets disconnected randomly and then connected again. Only happens with
  USB 3.0 connection (xhci), when plugged to USB 2.0 (ehci) port it
  works ok.

  Attached is related kernel log portion: there is nothing special there
  except for these lines:
