same problem here, in ubuntu 13.10 is not working mouse at start a problem if u have encrypted partitions...
probably the solution is the same as this...

Bug description:
  Since the last updates to Ubuntu 12.04 Beta 2 (as of March 12), Unity
  no longer recognizes the wireless mouse after a reboot or when the OS
  is initially started.

  The workaround is to unplug the USB Mouse and plug it back in.
