I found the issue with the zone fill was caused by a change in net name. Although my question would be how did the name of the next change when I did not make any such changes?
I have a feeling something like this was also causing my other problems on other nets. I can not be sure every crash I had regarding this problem was related to the issue of the nets name changing from 3v3 to Vdd. Most if notall of the crashes happened when I turned off DRC rules checking.
