Are you talking about the board editor or the footprint editor ?
* the footprint editor has the default settings set by the user
(Preferences/Settings) saved in its config file.
* the board editor has some default settings (namely these settings)
saved in the kicad_pcb file (they are often depending on the board
currently designed).

They are different, because now the footprint editor can be run outside
pcbnew (from the Kicad manager) and saving the footprint editor default
settings in a board file has no sense, and I am thinking they are not
always related to the board or the project currently in use.
