I’ve run into this on several occasions. It’s not a Kicad issue, but rather an OS X problem. 

One thing you can try is to bring up the Mission Control. That should be either F3 or Fn-F3 on your keyboard (that’s what it is on my MBP). It can also be accessed from /Applications, from a keystroke (see System Preferences -> Mission Control) or perhaps a preprogrammed Hot Corner (System Preferences -> Desktop and Screen Saver -> Screen Saver Tab -> Hot Corners button at the bottom).

One Mission Control is open, you’ll see all running applications across all Desktops. You can use the mouse to move windows from one Desktop to another. Move the hidden windows to the main desktop.
