I disagree, I find it to be the oposite of what you are saying.

The BOM should be generated from within pcbnew as this is the last time you 
can change or add the parts on the design.

Also, if there are symbols on the schematic that doesn't have a footprint 
they have nothing to do on the list of materials that should be ordered.

The PCB file may be missing parts which are put on the schematic but don’t 
have footprints.

BOMs should come from the schematic.
